Just wanted to say thanks! Per everyone's suggestions I found three great places!
Zuzu's Bead (Nasuha, MA), Taproot (in Worcester, MA), and Quartz Source (in Milford, NH). As one would assume, my crystal collection is growing nicely -- and my credit card is getting some use! haha.
I would reccommend any one, and all, of these three places. All were unique to themselves.

There is a little shop called GEOCLASSICS in Fanueil Hall Marketplace (in the North Market). They have a lot of beautiful pieces. I've gotten some really unique items from that store. It's my favorite place to go at lunchtime. It's not a huge selection of crystals and stones but you will find something nice in there I bet. They have jewelry, minerals and fossils too.
